Tuberculosis (TB) is usually the big one they are concerned about.
Anything that can be spread by inhalation (TB, flu, SARS) should prevent you from flying.
Anything that can easily be spread by person-person contact (e.g., measles) — you should probably consider not flying.
You should ask your doctor, in case you might need some documentation that it is actually ok for you to fly.
Call your local public health office and ask for more information.
If you’re considering travel outside of the US, then there’s a different answer, and the CDC will be the best place to call. They review incoming visitors at airports (I know someone who does this) for those types of illnesses.
